In your case, I think you just need to do pullups more. (3-4x times per week, don't push failure) I would like you to also consider adding chinup holds (top position, legs straight, head above the bar..and hold on...) , 4x sets work up to 40-50s hold / with <1:30min rest between. Pure rucking at fastest pace sustainable, no shuffling/running. No need for running/jogging with your ruck ever in training session. You will survive it if it's needed on selection or somewhere if you are well conditioned on rucking and running, but using it on regular basis while training is injury...

I think the main problem OP had was his cluster. Squat/OHP/Bench ...which is squat/v. push/h. push. It was inevitable to miss reps at some point. (shoulders-triceps fatigue)

IMO, SE should be used optionally.
