You're starting off from a place where you shouldn't try and do everything at once. Start off with just 3 E sessions a week in addition to your Muay Thai classes. Don't worry about the MS or SE training right now. Personally I'd ditch the yoga until your fundamentals are in place.

So;

3 x E per week. Make them all runs. They don't have to be back to back.
+
Muay Thai

After 6 weeks of this come back and post up your results, and then we'll move on to the next step, the addition of a little MS. Measure your resting heartrate, weight and bodyfat before and after the 6 week block.

Oh, and it'll be in your best interests to read TB1.

MT 3 times a week ok? We do some SE stuff in there with pushups, squats, etc.. All bodyweight. Shouldn't matter, I guess.
2-3 x would be ideal, and yes you should get some decent SE work out of your classes. You shouldn't be missing workouts, but if you absolutely have to, then miss an MT session rather than the E. You're temporarily putting MT at a lower priority, so you can get better at it in the long run by increasing your general conditioning.

Its bad as of now, but I am have been making efforts to clean it up. Not enough though, I need to try much harder.

When I first started Muay Thai, I was at 223 lbs and dropped to 193 lbs with a clean diet and training MT 4x a week. But now I eat a lot of crap snacks and sugars.
Well that's where I would start, personally. Nutrition before the mission
